I installed fail2ban on the webserver and am configuring rules to ban users who request the same pages many times per second. I found that was the cause of the slowdowns, but I apparently messed up and therefore rebooted the website to reset iptables.
Mining is continuing as normal as I optimize these rules. It's possible that over the next two hours I might need to reboot again, but mining will continue.

OK, I think I got the most important rules added. The number of requests is now down to 25% of what they were, so some performance improvement should be noticed.
